PhD position in computational single-cell cancer biology

Are you about to graduate from a quantitative MSc degree? Do you want to use your skills to develop novel computational methods to understand cancer cells at the single cell level? Job description: Technologies to measure the activity of many different signaling proteins at single cell resolution are revolutionizing cancer research. They give us new insights in cellular signal transduction, how this is aberrated in cancer, affected by anti-cancer drugs, and reveals the role of cell-to-cell variation. However, computational methods to analyze these data are lagging behind the technological developments. In this project, we will develop and apply computational methods to identify how differences between cells affect how they respond to drug treatment. To this end we will combine “snapshot” quantifications of many proteins simultaneously with live cell imaging data, and use these to build single cell statistical and mechanistic models of drug response. These models will be used to understand how cells respond and become resistant to anti-cancer drugs, which will help in designing more effective drug combinations.

Research groups: This project will be jointly supervised by Dr. Evert Bosdriesz (https://www.evertbosdriesz.org), Assistant Professor in the Integrative Bioinformatics group at the Vrije Universiteit Amsterdam and Prof. Lodewyk Wessels, who heads the Computational Cancer Biology group at the Netherlands Cancer Institute (https://ccb.nki.nl). The successful candidate will be employed at the VU and will spend at least two days per week at the NKI.

Requirements: We are seeking a highly motivated PhD candidate with:

• A degree in a quantitative discipline such as bioinformatics, computer science, physics or a related field
• Experience in statistics, machine learning and/or pattern recognition
• Proficiency in bioinformatics programming languages (e.g. R, Python)
• Good cross-disciplinary collaborative and communication skills
• Experience in analysing high-throughput molecular data is a plus
• Experience in (cancer) biology and is a plus
