Overview Genome-Phenome analysis is both a challenging biological problem and a key component of precision medicine. This course aims to introduce current methods and concepts used to link genomes and phenomes. Emphasis will be placed on mapping disease susceptibility genes. Course topics will be presented as lectures each followed by illustrative practical sessions. Topics will cover technological and design issues as well as current data analysis and interpretation strategies. A variety of approaches to Genome-Phenome analysis will be covered ranging from array and targeted re-sequencing of (Epi-)Genome-Wide Association Studies to full genome re-sequencing. The main focus of this course will be on complex traits, however, the genetic architectures of cancer and rare diseases will also be considered. Methods: The course is comprised of practical exercises preceded by short lectures. There will be opportunities to hold group discussions on specific case studies. Target Audiences: (1) Individuals with knowledge about bioinformatics and/or genomics, that aim at using modern methods to address population variation or genotype phenotype association studies. (2) Individuals interested in some particular phenotype(s) (MDs, veterinarians, biologists) and wishing to commence investigation of the genetics of their trait(s) of interest. (3) All individuals, graduate or professional, wishing to expand on their working knowledge of the genetics of complex traits. Pre-requisites: In addition to a reasonable level of computer literacy, a minimal familiarity with the basics of bioinformatics, statistics, genomics and biology will be assumed. Course Description This is a one-day introduction to the possibilities of Matlab as a programming environment for simulation and analysis of biological models. We will start with a simple introduction of the basics of Matlab (matrices, vectors, manipulation of matrices and presentation of data). Having obtained some basic programming knowledge (writing of simple scripts and functions in Matlab), we will move on to more advanced topics. These include programming and solving ordinary differential equation models (ODEs) and the concept of "vectorized thinking" while writing Matlab-code. Finally, calibration of parameters in ODE type of models using measured data will be discussed and examples will be given. The course also includes the basics of presenting your results (graphing) in various types of plots that can easily be drawn in Matlab. Participants will, of course, get hands-on experience with Matlab and write code themselves in a practical. Dear all, We have an exciting opportunity for an enthusiastic PhD candidate in a joint project titled "From sequence to phenotype: detecting deleterious variation by prediction of functionality". This project is implemented together with the Animal Breeding & Genomics Centre of Wageningen UR, and is part of the STW Breed4Food partnership program. It aims to develop and experimentally validate novel computational methods to identify potentially deleterious variants in livestock species, specifically pig and poultry. Such methods will not only provide insight into the genetic makeup of populations of these species, but will also provide new genomics tools to breeders to improve genetic breeding stock, as detection of such deleterious variations will allow their subsequent removal from the population. We are looking for an ambitious PhD candidate with an MSc degree in bioinformatics, systems biology or computer science (with a demonstrable affinity for biology). We are specifically seeking candidates with a strong background in machine learning and genetics. You will be based in both Delft and Wageningen, and work in close cooperation with other PhD candidates and researchers in the STW Breed4Food partnership program. Our group is studying the mechanisms regulating stem cells, tumor initiation and progression. We would like to uncover the mutations landscape regulating tumor heterogeneity in human cancers and to model the gene regulatory network controlling cancer stem cell function. The candidate should have a strong background in bioinformatic analysis including RNA-seq, Chip-seq, whole exome sequencing and low coverage whole genome sequencing, as well as an interest in modelling gene regulatory network. The applicant will work in collaboration with biologists and physicians.
