A position in Paris funded specifically for non-French scientists (or French working abroad for some time). Post-doc position: Regularization methods for genomic selection Job description In genomic selection, one aims at predicting the performance of individuals according to their available genotypic information (molecular markers). To handle the computational problems arising when the number of descriptors (markers) is higher than the number of observations (individuals), classical regularized methods have been applied. These methods could be improved to take the distinctive features of the data into account through biological priors, to enhance both the performance and interpretability of the prediction function. In this context, the post-doc fellow's research will focus on the following two important issues: 1. the development of new regularization functions to handle biological prior knowledge available for genetic data, i.e. linkage disequilibrium and gene density distribution along the genome, 2. the development of "multi-task" regularization functions for the joint prediction of a given phenotype in several populations. Desired profile The targeted candidate should have a good experience in large dataset analysis. The ideal profile includes: - a strong knowledge in statistics for high-dimensional data analysis, - a good knowledge of R and/or object-oriented programming (C++), - an experience in optimization and/or computational statistics. The applicant should be competent, highly motivated, interactive and should have an interest for applications in genetics. Context This is a 2-year position, located at AgroParisTech in Paris, France (http://www.agroparistech.<http://www.agroparistech.fr/mia/>fr/mia/<http://www.agroparistech.fr/mia/> ), in the Statistics and Genomics team headed by Stephane Robin. Advances in genomic technologies and the development of new analytical methods, such as 3C-based methods, have allowed getting insights at unprecedented resolution into how the genome is organized. Recently, it has been shown that chromatin is organized in Topologically Associating Domains (TADs), large interaction domains that appear to be conserved among different cell types. In this course, participants will learn to use TADBit, a software for the analysis and 3D modeling of Topologically Associated Domains (TADs) and genomes. TADBit is based on a computational module of the Integrative Modeling Platform (IMP, http://www.integrativemodeling.org) that uses chromosome conformation capture data to determine the 3D architecture of genomic domains and entire genomes at unprecedented resolutions. Participants can bring-in specific biological questions and/or their on data to work on during the course. *Target Audience* The course is oriented to experimental researchers with minimal computational skills, at the graduate and post-graduate levels. It is also suitable for bioinformatics developers at all levels. We anticipate that this course is attended by people with several types of interests in genome organization. It is likely that they may also aim at getting involved in generating Hi-C data for chromosome structure determination and that they want to model its 3D representation, but that does not need to be the case for all the participants: they may, for example, just want to explore publicly available data. The course schedule accommodates both groups, parallel sessions for both groups will be scheduled when necessary. Course Description In the right hands, protein structures are a 'power'ful tool to answer bio-molecular questions. Knowledge of the structure is a pre-requisite for rational drug design, for biotechnology, for chemical biology, and for answering a whole series of biomedical questions. In this course we will discuss the 'production' of protein structures by NMR, X-ray, and homology modelling. These methods all have their pro's and cons so a certain 'prowess' is needed to follow all 'promises' and start attacking bio-medical 'problems' using protein structures. The course will be split in three parts. Part 1) Looking and seeing things in protein structures, learning to operate the software, understanding some of the algorithms. Part 2) Protein structure determination (prediction) with NMR, X-ray, and homology modelling, and the possibilities and problems that come with each of these three techniques. Part 3) Applying all that was learned in real-life example studies. Course topics Day 1: Homology modelling Day 2: Protein structure determination and validation Day 3: Electrostatics and molecular dynamics Day 4: Protein structure comparison Day 5: Own project executed with help from CMBI staff. Examples of questions you will be able to answer after following the course: * Why is a person with this mutation sick? Or in other words, how does the molecular phenotype cause a disease state? * This enzyme converts mannose. Can I make is specificity broader? * This enzyme doesn't function in my in vitro assay. Should I add some ions? * I want to add a tag to my enzyme, should I put it on the N-terminus, the C-terminus, or is something different needed? * This receptor binds a ligand, but if I look at the structure, that ligand doesn't fit at all. The deadline for the submission is October 20, 2013. The theme of this year's conference is: "Bioinformatics at all scales of life". Since 2005, the BeNeLux Bioinformatics Conference gives bioinformaticians, from the BeNeLux and beyond, the opportunity to discuss their results and build new collaborations, in a relaxed and friendly atmosphere.
