-------------------------------------------------------------------------------- The Bioinformatics and Modeling research unit at the GIGA Biomedical Research Center and at the Montefiore Institute of Electrical Engineering and Computer Science of the University of Liège is seeking for Post-Doctoral researchers respectively in machine learning for bioimage informatics and machine learning for biological network inference to begin between October 2013 and January 2014. Theme 1: Machine learning for bioimage informatics The researcher will be working closely with a team of software developers, researchers in machine learning, and biologists, to advance high-throughput automated analysis of high-resolution images in the context of cancer research, developmental biology, and diagnostic pathology. The applicant will be involved in the design of novel algorithms and their large-scale evaluation for cell and phenotype recognition, and tissue segmentation and quantification. She/He will have access to a high-performance computing environment and the inhouse developed Cytomine platform able to process terabytes of imaging data. Theme 2: Machine learning for biological network inference The researcher will participate to the effort of the team on the development of machine learning techniques for the inference of biological networks. In particular, the applicant will be involved in the extension of network inference methods to integrate various kinds of data and the practical application of these methods on real biomedical datasets. Depending on the interest of the applicant, the work could focus more on methodological developments in machine learning or on some specific biomedical applications. Applicants should hold a PhD and have strong knowledge in machine learning, bioinformatics and/or computer vision. Programming and data analysis skills are also highly desirable. The candidates should be highly motivated, with a strong interest in large-scale biomedical applications. A working knowledge of English language is mandatory, and of French is a plus. *NBIC/SIB Winter School 2013: At the intersection of bioinformatics and medicine* From 10-15 March 2013, PhD students working at the intersection of bioinformatics and medicine can meet each other in the snow in Kandersteg for the NBIC/SIB Winterschool. Bioinformatics has an essential place in the interplay of genomics, drug discovery and clinical diagnostics, and can thus bring new insights to the physicians' daily work. Bioinformatics is needed, for instance, in massive genome data analysis, data integration, clever data mining, clinical expert systems, variant databases, from protein domain knowledge to phenotype, among many options. Recognising the importance of bioinformatics in medicine, the SIB and NBIC have joined forces to organise a joint Winter School focusing in the intersection of bioinformatics and medicine. Metagenomics Approaches and data analysis This advanced NGS course is part of the NBIC PhD-school On February 6-8th, NBIC & CMBI will organise the PhD advanced NGS course: " Metagenomics Approaches and data analysis". Coordinators: Sacha van Hijum (NIZO food research) & Bas Dutilh (CMBI) Location: Leiden, The Netherlands Metagenomics, also called environmental genomics is the process of direct sequencing the DNA of an environmental sample, i.e. of a whole microbial community as it exists in nature, bypassing the need for culturing techniques. The Metagenomics course will cover Metagenomics and metatranscriptomics of prokaryotes, eukaryotes and viruses. Topics are Metagenomics-specific issues like calling taxa, functional annotation, metagenome assembly and comparative Metagenomics. This advanced course is targeted at PhD students and researchers. INTEGRATIVE COMPUTATIONAL ANALYSIS OF ANDROGEN RECEPTOR GENOMICS TO PREDICT OUTCOME AND THERAPY RESPONSE PROJECT OUTLINE Prostate cancer is one of the most prevalent cancers in males. Currently, Gleason grade, TNM stage, surgical margin status and serum PSA levels are used as prognostic markers in prostate cancer. Although these markers may predict survival and recurrence after radical prostatectomy, they are not suitable for selecting patients for further therapeutic interventions. In this project, we aim to identify predictors of prostate cancer recurrence and response to Androgen Deprivation Therapy. We will generate the most comprehensive overview of primary prostate cancer genomics, including Androgen Receptor/chromatin binding patterns, histone modifications, gene expression and copy number data derived from primary prostate tumor samples, prostate tumor samples that have become resistant to treatment as well as and prostate cancer cell lines. The successful candidates will work closely with biologists and clinicians to develop computational approaches that integrate all these data streams to arrive at improved predictors of recurrence and therapy response. CANDIDATE REQUIREMENTS –EDUCATION AND EXPERIENCE We are seeking highly motivated Postdoc or PhD candidates with a degree in bioinformatics, computer science, mathematics or physics and with a strong cancer biology interest. Preferably applicants should have a strong documented experience in analyzing ChIP sequencing and gene expression data. In addition, we value experience in one or more of the following: sequence motif analysis, clinical data analysis, gene expression analysis, machine learning or applied statistics. The candidate needs to be proficient in programming languages such as Java, Perl or Python, and be comfortable with Linux systems. Fluency in spoken and written English is a strong requirement. LOCATION The project involves a consortium consisting of the NKI-AVL and the Erasmus MC and will mainly employ the complementary expertise and of the groups of Andre Bergman (Molecular Genetics and Internal Medicine), Wilbert Zwart (Molecular Pathology) and Lodewyk Wessels (Computational Biology) at the Netherlands Cancer Institute, Amsterdam.
