De you mean making one large pdf out of multiple smaller ones? There is a nice java tool (iText based) to do this. I'll look it up.

Little java tool in attachment. For all your pdf merging needs.
Unziptar it, no installation needed (jar you need is located in 'install'). Just run it with a recent java.
java -cp /path/to/PDF.jar Concat result.pdf chapter1.pdf chapter2.pdf conclusion.pdf
