Course description A large part of systems biology is concerned with studying how the molecular networks inside living cells function. What they do. How their molecular interactions, including feedback circuitry, give rise to cellular properties, such as sensing, adaptation, division and death, that transcend those of single molecules. This includes figuring out how gene mutations, causing changes in proteins, cause networks, and their cellular hosts, to malfunction. In order to do this, systems biology focusses on the dynamics of molecular networks, using quantitative experiments and mathematical modeling. Mathematical models help systems biologists to figure out: i. how molecular properties relate to the functional, systemic properties of molecular networks, and ii. how molecular networks assist in the survival and functioning of cells. This 1-week course serves as an introduction to mathematical modeling as it is used in systems biology. Course Programme We start from physical and chemical principles of molecules, cells and reactions. Next, you will learn how you can relate the changes in the concentrations of molecules over time to the activity of reactions and the underlying molecular properties. You will be introduced to enzyme kinetics and the dynamics of small enzyme systems, in metabolism and signal transduction. We also briefly deal with models of genetic circuits. We will illustrate a number of unexpected, functional properties of molecular networks that can be studied with simple mathematical models. You will make and analyse models yourself, on paper and with software. We will close the week with a short overview of some more advanced topics, to introduce you to approaches and concepts that you will often hear about in systems biology. The course material concerns a syllabus (with exercises and answers), handouts, and computer exercises. At the end of this 1-week course, you will have a good understanding how mathematical models are made, what biology they require and how you can use them in systems-biology research. Target audience This course does not require any introductory reading or courses, it should be accessible to students with diverse backgrounds. Computational cancer biology for precision medicine Project outline For an ambitious joint project between the Netherlands Cancer Institute (NKI, Amsterdam, The Netherlands) and Glaxo Smith Kline (Philadelphia, USA) we invite excellent and ambitious postdocs with expertise in computational biology to apply. It is the goal of this international team to study BET and EZH2 inhibitors. More specifically, we will explore the molecular responses to these inhibitors, identify and understand additional mechanisms of acquired and intrinsic resistance and identify markers of sensitivity and resistance to these inhibitors. We will employ public and proprietary data derived from model systems as well as patient data. In addition to chemical profiling data, these data include gene expression, copy number and ChIP-sequencing profiles as well as mutation data. The expected duration of the initial phase of the project is 2 years. The computational biologists will collaborate closely with experimentalists, and there will be ample opportunity to validate hypotheses generated through computational analyses. Course Description In the right hands, protein structures are a 'power'ful tool to answer bio-molecular questions. Knowledge of the structure is a pre-requisite for rational drug design, for biotechnology, for chemical biology, and for answering a whole series of biomedical questions. In this course we will discuss the 'production' of protein structures by NMR, X-ray, and homology modelling. These methods all have their pro's and cons so a certain 'prowess' is needed to follow all 'promises' and start attacking bio-medical 'problems' using protein structures. The course will be split in three parts. Part 1) Looking and seeing things in protein structures, learning to operate the software, understanding some of the algorithms. Part 2) Protein structure determination (prediction) with NMR, X-ray, and homology modelling, and the possibilities and problems that come with each of these three techniques. Part 3) Applying all that was learned in real-life example studies. Course topics Day 1: Homology modelling Day 2: Protein structure comparison Day 3: Electrostatics and molecular dynamics Day 4: Protein structure determination and validation Day 5: Own project executed with help from CMBI staff. Examples of questions you will be able to answer after following the course: * Why is a person with this mutation sick? Or in other words, how does the molecular phenotype cause a disease state? * This enzyme converts mannose. Can I make is specificity broader? * This enzyme doesn't function in my in vitro assay. Should I add some ions? * I want to add a tag to my enzyme, should I put it on the N-terminus, the C-terminus, or is something different needed? * This receptor binds a ligand, but if I look at the structure, that ligand doesn't fit at all. Can I predict motions that take place upon ligand binding? CSDM15 Chromosome Structure Determination using Modelling and Hi-C Data IMPORTANT DATES for this Course Deadline for applications: November 15th 2015 Notification of acceptance within 72 hours of application (working days count) Course date: November 24th to November 27th 2015 http://gtpb.igc.gulbenkian.pt/bicourses/CSDM15 Course description The sequence of a genome alone does not carry enough information to fully understand how genomic processes are carried out in the cell nucleus; to achieve this, the knowledge of the three-dimensional (3D) architecture of a genome is necessary. Advances in genomic technologies and the development of new analytical methods, such as 3C-based methods, have allowed getting insights at unprecedented resolution into how the genome is organized. Recently, it has been shown that chromatin is organized in Topologically Associating Domains (TADs), large interaction domains that appear to be conserved among different cell types. In this course, participants will learn to use TADbit, a software for the analysis and modeling of Hi-C data. The course will cover all the aspect of modeling with Hi-C data: Generation of Hi-C contact matrices from raw data (that is, Hi-C specific quality check of the reads, mapping, filtering and normalization) Analysis of Hi-C matrices (Hi-C map visualization, TAD identification, experiment comparison, and TAD selection) 3D modeling and analysis of TADs The 3D module of TADbit is based on a computational module of the Integrative Modeling Platform (IMP, http://www.integrativemodeling.org) that uses chromosome conformation capture data to determine the 3D architecture of genomic domains and entire genomes at unprecedented resolutions. Participants can bring-in specific biological questions and/or their on data to work on during the course. At the end of the course, participants will be familiar with the TADbit software, enabling them to fully analyze and model Hi-C data. Target Audience The course is oriented to experimental researchers and bioinformaticians at the graduate and post-graduate levels. The last edition of this course was attended by people with different backgrounds and interested in the genome organization. Moreover, Hi-C data have recently been used in metagenomics studies to accurately cluster metagenome assembly contigs into groups that contain nearly complete genomes of each species. It is likely that the participants to this course aim at getting involved in generating Hi-C data for chromosome structure determination or that they just want to be able to correctly interpret and analyze publicly available data. The BBC 2015 will take place at Elzenveld in the heart of Antwerp, on 7-8 December 2015. Abstract submission for oral presentations is now closed. We do however accept late poster abstracts. - Benelux Bioinformatics Conference 2015 - Student fellowships - The University of Antwerp is proud to welcome you the Benelux Bioinformatics Conference 2015 (BBC 2015). The BBC 2015 will take place at Elzenveld in the heart of Antwerp, on 7-8 December 2015. To stimulate the participation of young scientists, we are pleased to announce the availability of 10 student fellowships. What is a student fellowship? A fellowship covers the registration fee for full participation to the Benelux Bioinformatics Conference, including lectures, poster sessions, lunch and coffee breaks. Note that a fellowship does NOT cover the conference dinner on Monday evening, but fellowship recipients are allowed to join the dinner at the normal rate (€ 50). Fellowships also do not cover accommodation, travel, or other costs. Who can get a fellowship? The fellowships will be preferentially awarded to students with: • a particular interest in bioinformatics; • active involvement in bioinformatics work (internship, bachelor or master thesis, …); • NO formal scientific employment (in the form of a salary or grant). Active participation with a scientific poster is strongly encouraged. Send an e-mail with a short CV (studies, grades, internships, employment), contact details, and a motivation that convincingly shows that you deserve to be awarded this fellowship to info(a)bbc2015.be<mailto:info@bbc2015.be> with the following subject line: “BBC2015 student fellowship application: first name family name”. Deadline for applications is November 10. The organising committee is responsible for the selection. Candidates will be informed about their application by the end of November. No further discussion will be held with regards to the result. Note that we will follow a strict attendance policy. Fellowship recipients who are unable to attend, are expected to inform us 7 days in advance. Without notification, fellowship recipients who do not show up at the conference notice will be charged the registration fee.
