LS, Are you a Magnetic Resonance user? or a computational modeler? Then we have just the workshop for you! On Monday October 3rd 2016, we will bring together MR users, computational modelers and physicians to exchange methods and ideas on how these disciplines may be bundled to advance Systems Medicine efforts to combat complex human diseases such as cancer and metabolic disease including diabetes. This one-day workshop will feature a morning session with introductory lectures by experts from the field of Systems Medicine, followed by an afternoon session with break-out groups on specific organ/disease topics to stimulate discussion and future collaboration between in vivo MR experimentalists and computational modelers. A panel discussion followed by drinks will close the day. Registration for this one-day workshop at UMC Utrecht is free. Call for Participation The Steering Committee (Alexandru Iosup, Ana Oprescu, Arend Rensink, Claudia Hauff, Joaquin Vanschoren and Remco Veltkamp) of the workshop ICT with Industry 2016 invites you to participate in the Lorentz Center workshop ICT With Industry November 07 – 11, 2016 The workshop offers you one week to explore your research ideas on case studies submitted by ING, KLM/Thales, SNS bank and Virtual Laboratory Plant Breeding VLPB (Bejo Zaden, Bayer CropScience, Rijk Zwaan. You will be part of a team dedicated researchers from a various ICT-disciplines. The goal is to come to concrete ideas which can be used for e.g. scientific paper, funding proposal to be submitted to NWO, STW or Horizon 2020. Workshop Format The ICT with Industry workshop brings together scientists, in particular (junior) research staff and PhD’s, and professionals from industry and government, to face and resolve complex study cases. The workshop revolves around 5 concrete case studies, which are subject to an intense week of analyzing, discussing, modeling and accelerating solutions. The Lorentz Center stimulates an interactive atmosphere, encouraging collaborations between participants. This format typically generates extensive debates and enables significant progress to be made during the meeting. Lorentz Center Facilities The workshop is held at the Lorentz Center, located at the Faculty of Science campus of Leiden University, the Netherlands. Your will uncover the function of the non-coding DNA affected by genetic variants associated with disease risk in an unbiased way. You will set-up innovative ways to edit non-coding DNA in a high-throughput manner, and reporter assays to quickly assess the downstream effects of these edits. Position Bioinformatics and Integrative Computational Analysis of Blood Cell Development and Leukemia Organization The Erasmus MC in Rotterdam is the largest university medical center in the Netherlands. The Department of Hematology runs ambitious research programs on lymphoid organ development, stem cell biology, normal blood cell development and leukemia. The department combines basic, translational and clinical research and accommodates a state of the art infrastructure for cell biological, genomic and clinically applied research. Job description The position is embedded in multidisciplinary research groups affiliated with the department of Hematology. The research is focused on applying advanced computational technologies to next-generation sequencing data to further the understanding of cancer biology. The primary focus is to utilize and integrate methyl-seq, ChIP-Seq, RNA-Seq, chromatin conformation capture combined with high-throughput sequencing (4C) data sets to identify and characterize novel mechanisms underlying the development and heterogeneous clinic-biological features of leukemia. These are joint initiatives with the different research groups, in which the computational characterizations are complemented and validated with lab experiments and vice versa. Candidate profile The ideal candidate for the described position should have an MSc or PhD degree in Bioinformatics, Bio-engineering, Computer Science, Statistics, Mathematics or equivalent. Strong experience in C++, Java, R and/or Matlab programming is preferred in addition to data analysis, data management and applied statistics in general. Affinity with the underlying biological background is considered a strong asset. The candidate should be able to participate in a multidisciplinary group, be proficient in English (in speech as well as in writing) and have good communication skills. Candidates from outside the Netherlands are welcomed to apply as well. The course is aimed at PhD students, research postgraduates, and practicing academics as well as persons in industry working with genetic data in fields such as molecular ecology, evolutionary biology, and phylogenetics. This course will provide a comprehensive introduction to various statistical approaches for the analysis of genetic data. Course content is as follows Day 1 Introduction to phylogenetic reconstruction • Lecture 1a: Reconstructing phylogenies from genetic sequence data. Three main approaches covered: distance-based phylogenies; maximum parsimony; and likelihood-based approaches. • Lecture 1b: Short R refresher. • Practical 1: Phylogenetic reconstruction using R. Day 2 Introduction to multivariate analysis of genetic data • Lecture 2: Key concepts in multivariate analysis. Focus on using factorial methods for genetic data analysis. • Practical 2: Basics of multivariate analysis of genetic data in R. Topics include: data handling, population genetic tests of population structure (PCA, PCoA). Main packages: adegenet, ade4, ape. Day 3 Exploring group diversity • Lecture 3: Approaches to identifying and describing genetic clusters. Topics include: hierarchical clustering, K-means, population-level multivariate analysis (between-group-PCA, DA, DAPC). • Practical 3: Applying the approaches covered in morning lecture and emphasising their strengths and weaknesses. Main packages: adegenet, ade4. Day 4 Spatial genetic structure • Lecture 4: Discussing the origin and significance of spatial genetic patterns, and how to test or them. • Practical 4: Visualising and analysing spatial genetic data. Topics: spatial density estimates, Moran/Mantel tests, mapping principal components in PCA, spatial PCA. • Main packages: adegenet, glmnet. Main packages: adegenet, glmnet.
