Dear all, After last year's successful Edinburgh Genomics workshop on GATK ( https://www.broadinstitute.org/gatk/) I am happy to announce that the GATK team has agreed to teach again in Edinburgh! To gauge if there is enough interest to have them come over all the way from Boston, I have set up a short survey, which can be found at: https://www.surveymonkey.com/r/J7NH3V5 Note that the workshop will be most likely on Thursday 14 and Friday 15 April 2016. Cost (including lunch and refreshments) will probably be around £50/day. Also note that there are plans to give a similar workshop on Monday 18 and Tuesday 19 April in Oxford. *Important (especially for people who did attend the 2015 workshop!):* Before filling in the survey, please have a look at the information below from the GATK team: "The main topics of the workshop are still much the same (Best Practices for variant discovery), but we've expanded the parts that cover pipeline implementations and quality control, and we're adding new materials on somatic variant calling (SNPs, indels and CNVs). I'd guesstimate that there's about 25% new content in the talks part. Course description A large part of systems biology is concerned with studying how the molecular networks inside living cells function. What they do. How their molecular interactions, including feedback circuitry, give rise to cellular properties, such as sensing, adaptation, division and death, that transcend those of single molecules. This includes figuring out how gene mutations, causing changes in proteins, cause networks, and their cellular hosts, to malfunction. In order to do this, systems biology focusses on the dynamics of molecular networks, using quantitative experiments and mathematical modeling. Mathematical models help systems biologists to figure out: i. how molecular properties relate to the functional, systemic properties of molecular networks, and ii. how molecular networks assist in the survival and functioning of cells. This 1-week course serves as an introduction to mathematical modeling as it is used in systems biology. Course Programme We start from physical and chemical principles of molecules, cells and reactions. Next, you will learn how you can relate the changes in the concentrations of molecules over time to the activity of reactions and the underlying molecular properties. You will be introduced to enzyme kinetics and the dynamics of small enzyme systems, in metabolism and signal transduction. We also briefly deal with models of genetic circuits. We will illustrate a number of unexpected, functional properties of molecular networks that can be studied with simple mathematical models. You will make and analyse models yourself, on paper and with software. We will close the week with a short overview of some more advanced topics, to introduce you to approaches and concepts that you will often hear about in systems biology. The course material concerns a syllabus (with exercises and answers), handouts, and computer exercises. At the end of this 1-week course, you will have a good understanding how mathematical models are made, what biology they require and how you can use them in systems-biology research. Target audience This course does not require any introductory reading or courses, it should be accessible to students with diverse backgrounds. Computational cancer biology for precision medicine Project outline For an ambitious joint project between the Netherlands Cancer Institute (NKI, Amsterdam, The Netherlands) and Glaxo Smith Kline (Philadelphia, USA) we invite excellent and ambitious postdocs with expertise in computational biology to apply. It is the goal of this international team to study BET and EZH2 inhibitors. More specifically, we will explore the molecular responses to these inhibitors, identify and understand additional mechanisms of acquired and intrinsic resistance and identify markers of sensitivity and resistance to these inhibitors. We will employ public and proprietary data derived from model systems as well as patient data. In addition to chemical profiling data, these data include gene expression, copy number and ChIP-sequencing profiles as well as mutation data. The expected duration of the initial phase of the project is 2 years. The computational biologists will collaborate closely with experimentalists, and there will be ample opportunity to validate hypotheses generated through computational analyses. Requirements Degree in bioinformatics, physics, engineering, computer science or mathematics A strong cancer biology interest and/or background Proficiency in programming languages such as R, Python, Perl.
