* Apologies for multiple postings * * Please feel free to forward to any other relevant mailing lists * ************************** Call for Papers ***************************** MLSB 2010 The Fourth International Workshop on Machine Learning in Systems Biology 15-16 October 2010, Edinburgh, Scotland *********************************************************************** http://mlsb10.ijs.si/ MOTIVATION Molecular biology and all the biomedical sciences are undergoing a true revolution as a result of the emergence and growing impact of a series of new disciplines/tools sharing the "-omics" suffix in their name. These include in particular genomics, transcriptomics, proteomics and metabolomics, devoted respectively to the examination of the entire systems of genes, transcripts, proteins and metabolites present in a given cell or tissue type. The availability of these new, highly effective tools for biological exploration is dramatically changing the way one performs research in at least two respects. First, the amount of available experimental data is not a limiting factor any more; on the contrary, there is a plethora of it. Given the research question, the challenge has shifted towards identifying the relevant pieces of information and making sense out of it (a "data mining" issue). Second, rather than focus on components in isolation, we can now try to understand how biological systems behave as a result of the integration and interaction between the individual components that one can now monitor simultaneously (so called "systems biology"). Taking advantage of this wealth of "genomic" information has become a conditio sine qua non for whoever ambitions to remain competitive in molecular biology and in the biomedical sciences in general. Machine learning naturally appears as one of the main drivers of progress in this context, where most of the targets of interest deal with complex structured objects: sequences, 2D and 3D structures or interaction networks. At the same time bioinformatics and systems biology have already induced significant new developments of general interest in machine learning, for example in the context of learning with structured data, graph inference, semi-supervised learning, system identification, and novel combinations of optimization and learning algorithms. The Workshop is organized as "core - event" of Pattern Analysis, Statistical Modelling and Computational Learning - Network of Excellence 2 (PASCAL 2, http://www.pascal-network.org/) OBJECTIVE The aim of this workshop is to contribute to the cross-fertilization between the research in machine learning methods and their applications to systems biology (i.e., complex biological and medical questions) by bringing together method developers and experimentalists. We encourage submissions bringing forward methods for discovering complex structures (e.g. interaction networks, molecule structures) and methods supporting genome-wide data analysis. LOCATION AND CO-LOCATION The workshop will take place 15-16 October 2010 at the Edinburgh International Conference Centre and the Informatics Forum of the University of Edinburgh. Marie Curie fellow "Modelara" The DSM Biotechnology Center (DBC) is a leading biotechnology campus located in the ancient city of Delft, The Netherlands, with over 400 employees which are committed to world class research for a broad range of business areas like pharma, food and industrial biotechnology. Within the DBC we are looking for an excellent scientist which will build a genome-scale metabolic model which could serve as a framework to interpret omics data of essential fatty acid producing microorganisms. These organisms are capable of accumulating large amounts of PUFA's and will be developed further as a lipid host system. In addition we would like to focus on regulation mechanism in these organisms by bioinformatics sequence analysis, omics and re-sequencing mutant strains. In parallel a molecular biology will be developed by a second MC fellow. This creates the opportunity to develop GMO strains for lead validation. The ideal candidate has a PhD in modeling of complex biological pathways and a proven track record on combining strong bioinformatics skills with profound physiological knowledge. Postdoc experience is considered as an advantage. The candidate is non-dutch and willing to move to the Netherlands for the period of the grant (24 months). PhD position Molecular Nutrition

We are looking for PhD student in molecular nutrition, working on the interaction between Short Chain Fatty Acids production, diet, and host in mouse. Focus will be on gene regulation in the liver and the small intestine by using whole genome (mouse) transcriptomics and pathway modeling. The Nutrition, Metabolism and Genomics group of the Division of Human Nutrition, Wageningen University, is studying the molecular mechanisms of nutrition on metabolic pathways in organs such as liver or small intestine (see also: http://nutrigene.4t.com) A large collaborative research project entitled "Short chain fatty acids (SCFA) metabolism in the gut and the interaction between host & microbes" is supported by a grant of the Netherlands Consortium for Systems Biology. Within this project we are looking for a motivated PhD student. The overall goal of this project is to study and model the interactions between diet, microbiota and host. Focus will be on the specific role of SCFAs on gene regulation in the liver and the small intestine by using whole genome (mouse) transcriptomics and pathway modeling. SFCAs are produced by the microbiota in the gut and are partly connected to the development of obesity or fatty liver. In this project we will collaborate with other projects members on the application, integration and modeling of high-throughput omics data as obtained from molecular nutrition experiments. NBIC/SIB Summer School: Quantitative imaging and modelling of biological processes 2-6 August 2010, Science Park, Amsterdam The ability to directly observe how biological systems "work" at a molecular level would help in finding answers to many biological questions. Current imaging technologies enable the acquisition of massive numbers of images, yet a timely and accurate analysis of such data can only be done with appropriate computational methods. Systems biology, with its aim of integrating complex measurements in order to understand the functioning of biological systems, is expected to make heavy use of imaging data. Recognising the importance of bioimaging for systems biology, the Swiss Institute of Bioinformatics (SIB) and the Netherlands Bioinformatics Centre (NBIC) have joined forces to organise the first NBIC/SIB Summer School on 2-6 August, 2010 in Amsterdam. The Summer School focuses on "Quantitative imaging and modelling of biological processes". The topics that will be covered by leading scientists in the field include: fundamentals of biomedical image processing and image annotation, image-based modelling and simulation, imaging of specific cellular compartments, cell motility, morphogenetic processes and small animals.
