The bioinformatics program contributes to the aims of CBSG2012 in unravelling and improving plant (tomato, potato, Brassica) germplasm for breeding and application. Research attention focuses on genome data (HTP sequencing, assembly and annotation, marker discovery and functional genomics). Within the program, stronger interaction with the wet-lab researchers is being accomplished. Job description: The bioinformatics/e-lab assistant will contribute to the further integration of bioinformatics in the wet-lab activities of CBSG2012 by hands-on analysis, tool implementation and adjustment as well as small tool development in close collaboration with CBSG2012 researchers. Activities will be in line with developments in the Netherlands Bioinformatics Consortium (NBIC). Profile: The position requires a HBO researcher with proven expertise in and interest for applied bioinformatics, preferably holding a Bachelor degree in Bioinformatics. The potato genome is being sequenced by the Potato Genome Sequencing Consortium (PGSC), which is an initiative of the Netherlands Genomics Initiative (NGI) and the WUR and is currently composed of research teams from sixteen different countries. All activities of the consortium are coordinated from Wageningen, where the potato genome database is being maintained. To support our genomics efforts, the WUR has recently extended its sequencing capacity with the acquisition of a next generation sequencing platform. The platform is used in the potato genome project and in the near future, we expect to also employ it for the sequencing of other plant genomes. Our activities in plant genome sequencing are supported by a strong team of bioinformaticians involved in (comparative) genome analysis and responsible for the development and application of genome assembly and annotation strategies. With the increasing sophistication and throughput of current high-resolution mass spectrometry platforms used in metabolomics, the resulting datasets are becoming ever larger and more complex. This not only calls for powerful software tools with which data can be processed and managed prior to their statistical analysis and biological interpretation, but also calls for the use of dedicated workflow management with which robust, extensible and reusable computational pipelines can be built, maintained and exchanged between researchers. These genes are evolutionary conserved and play crucial roles in the development of animals. In vertebrates, this family of genes can be divided into 14 groups of homology. The first goal of this thesis was to design an automated approach to assign the growing number of Hox sequences into their groups of homology. The resulting program, HoxPred, classifies Hox sequences on the basis of their scores for a combination of protein generalised proﬁles. This program was applied to clarify the evolutionary history of the HoxC1a genes in teleost fish. As transcription factors, Hox proteins regulate target genes by specifically binding DNA on cis-regulatory elements. Only a few of these target genes have been identified so far. The second goal of this work was to evaluate whether it is possible to apply computational approaches to detect Hox cis-regulatory elements in genomic sequences. For this, we participated to the development of matrix-based pattern matching approaches in the Regulatory Sequence Analysis Tools. After having performed a statistical validation of the pattern-matching scores, we focused on a study case based on the vertebrate HoxB1 protein, which binds DNA with its cofactors Pbx and Meis. These include in particular genomics, transcriptomics, proteomics and metabolomics devoted respectively to the examination of the entire systems of genes, transcripts, proteins and metabolites present in a given cell or tissue type. The availability of these new, highly effective tools for biological exploration is dramatically changing the way one performs research in at least two respects. First of all, the amount of available experimental data is not at all a limiting factor any more; on the contrary, there is a plethora of it. The challenge has shifted towards identifying the relevant pieces of information given the question, and how to make sense out of it (a "data mining" issue). Secondly, rather than to focus on components in isolation, we can now try to understand how biological systems behave as the result of the integration and interaction between the individual components that one can now monitor simultaneously (so called "systems biology"). Taking advantage of this wealth of "genomic" information has become a conditio sine qua non for whoever ambitions to remain competitive in molecular biology and more generally in biomedical sciences. Machine learning naturally appears as one of the main drivers of progress in this context, where most of the targets of interest deal with complex structured objects: sequences, 2D and 3D structures or interaction networks. At the same time bioinformatics and systems biology have already induced significant new developments of general interest in machine learning, for example in the context of learning with structured data, graph inference, semi-supervised learning, system identification, and novel combinations of optimization and learning algorithms. OBJECTIVE The aim of this workshop is to contribute to the cross-fertilization between the research in machine learning methods and their applications to complex biological and medical questions by bringing together method developers and experimentalists. We encourage submissions bringing forward methods for discovering complex structures (e.g. interaction networks, molecule structures) and methods supporting genome-wide data analysis. The papers will be selected for oral or poster presentation according to their originality and relevance to the workshop topics. It is also planned to publish these papers in a special volume of a bioinformatics journal.
