We are looking for a candidate to fill the vacancy and work on a project entitled: Netherlands X-omics initiative (https://www.x-omics.nl) This PhD position is embedded within the larger collaborative interdisciplinary research group at the Faculty of Science and Engineering of the University of Groningen (RUG), the European Research Institute for Biology of Aging (ERIBA) and the University Medical Center Groningen (UMCG). You will be part of ongoing large-scale collaborative project that involves teams from UMCs and Universities (Utrecht, Leiden, Nijmegen) to develop effective strategies for analysis of multi-omics data. *Job description* In the research project the PhD student is expected to develop and implement pipeline to analyse a variety of clinical and omics (proteomics, transcriptomics, genomics) data sets. This pipeline will be tested on clinical datasets that include multi-omics data such as from Chronic Obstructive Pulmonary Disease (COPD), ovarian cancer, cervical cancer, and head and neck cancer patients. In collaboration with medical experts from these fields the obtained results will be used to shed more light onto important clinical questions: to identify the key molecular mechanisms of these complex diseases, to find biomarkers to improve patient classification, to identify new drug targets, and to support personalised treatment of the patients in the future. The successful candidate will strongly benefit from working in a highly interdisciplinary research team composed of clinical researchers, analytical chemists, bioinformaticians and statisticians. The different groups, involved in this interdisciplinary project, have an excellent scientific infrastructure and track record in genomics, proteomics, bioinformatics and data integration. University of Groningen has an excellent research infrastructure and the Graduate School of Science of the Faculty of Science and Engineering offer trainings to improve academic and scientific skills. *Qualifications* • a master’s degree in bioinformatics, computer science or genetics. • a strong background in biology or bioinformatics and should have strong skills in programming (python, R), and experience in running and building analysis pipelines (e.g. using snakemake). • experience with data analysis of one of the omics (genomics, transcriptomics, proteomics) fields would be a significant advantage as well as experience in the clinical translation of these data. It has enormous application in numerous fields, including science, engineering, healthcare, business, and medicine. Typical datasets in these fields are large, complex, and often noisy. Extracting knowledge from these datasets requires the use of sophisticated, high-performance, and principled analysis techniques and algorithms, which are based on sound theoretical and statistical foundations. These techniques in turn require implementations on high performance computational infrastructure that are carefully tuned for performance. Marchal has a vacancy for a postdoctoral researcher interested in a combination of research and teaching (3 year Dr Assistant position). The research will focus on the development and application of systems genetics approaches to identify driver pathways underlying adaptive clonal phenotypes. Innovative methods based on state-of-the-art datamining techniques need to be developed in order to integrate genomic information derived from cohorts of samples with phenotypic information. Methods will be applied to study the evolvability of network rewiring and interclonal interactions during adaptive responses in cancer and/or microbial systems. Next to research also an active involvement in teaching and student supervision is required. *Context*: The DBN group headed by K. Marchal is located at the engineering faculty of Ghent University (IDLab/IMEC). The group’ s research focus is on bioinformatics method development. Course on Programming for Evolutionary Biology When: March 2nd - March 18th 2020 Location: Berlin, Germany Application deadline: October 25th 2019 Detailed information about the course content and how to apply: http://evop.bioinf.uni-leipzig.de/ In this intensive 17 days course, students will learn how to survive in a Linux environment, get hands-on experience in two widely used programming languages (Python and R), and statistical data analysis. The classes will be given by experts in the field and consist of lectures and exercises with the computer. The aim of the course is to provide the students with the necessary background and skills to perform computational analyses with a focus on solving research questions related to genomics and evolution. The philosophy of the course will be “learning by doing”, which means that the computational skills will be taught using examples and real data from evolutionary biology for the exercises. During the course, students will also propose projects of their own interest and perform them as final projects in small groups under the supervision of a teaching assistant. This summer school is open for students from all countries and targeted toward PhD students and postdocs of evolutionary biology or related research fields with no or little programming experience who want to become proficient in computational evolutionary biology in a couple of weeks. Announcing Workshop: R2 - Genomics analysis and visualization platform

Dear Researcher, R2 is a free, publicly accessible web-based genomics analysis and visualization platform (http://r2.amc.nl<http://r2.amc.nl/>) allowing biomedical researchers, without bioinformatics training, to integrate clinical and genomics data. The R2 platform serves nearly 2.000.000 pages a year and has been cited in PubMed listed manuscripts over 1024 times, including Nature and Cell. To help researchers get started, the department of Oncogenomics is organizing a 1 day introduction workshop with hands-on training on Monday October 28th 2019 (09:00-17:30). The workshop will cover the essentials of working with omics data in R2 and will be an excellent opportunity to learn how to use this versatile platform. If you are: * Studying a specific pathway in disease * Trying to find biomarkers in specific tissue * Investigating the function of a specific protein * Involved in any kind of molecular biology Then this workshop may be of interest to you... Every participant will receive a printed tutorial book. Coffee / tea and a simple lunch will be provided during the workshop.
