Call for Papers: The 22nd International Conference on Research in Computational Molecular Biology (RECOMB) 2018, April 21-24, 2018 in Paris, France. http://recomb2018.fr *Submission deadline: Nov 2nd, 2017* The RECOMB 2018 conference aims to bridge the computational, mathematical, statistical, and biological sciences, and bring together researchers, professionals, students and industrial practitioners from all over the world for interaction and exchange of new developments in all areas of bioinformatics and computational biology. The conference will feature keynote talks by leading scientists, presentations of peer-reviewed high-quality research papers, presentations of exciting research developments that were published within the past year and poster sessions on latest research progress. Papers reporting on original research (both theoretical and experimental) in all areas of computational molecular biology are sought. Topics of interest include, but are not limited to: * Molecular sequence analysis * Sequencing and genotyping technologies * Gene regulation, transcriptomics, and epigenomics * Metagenomics * Immunogenomics * Population and statistical genetics * Complex disease and cancer genetics * Evolution and comparative genomics * RNA structure and function * Protein structure and function * Computational proteomics and proteogenomics * Computational systems biology * Computational structural biology * Biological networks * Bioimaging Submissions should represent original, previously unpublished work. The Program Committee will rigorously review submitted extended abstracts (approximately 10 pages). Selected papers will be accepted for presentation at the conference. Accepted abstracts will be published as a proceedings volume in the Lecture Notes in Bioinformatics (LNBI) series from Springer-Verlag, which will be available at the conference. RECOMB is again partnering with Cell Systems and Journal of Computational Biology. Authors of selected accepted papers will be invited, but not required, to submit an edited journal version for a special issue of Cell Systems (as detailed below) or Journal of Computational Biology. Cell Systems Partnership All submissions to RECOMB will be considered for the Cell Systems RECOMB special issue. The authors will be notified as to whether their paper is accepted for oral presentation at RECOMB and is being considered for expedited review by Cell Systems on December 18th, 2017. In addition to the RECOMB reviewers, the Editors of Cell Systems, as well as potentially 1-2 additional reviewers with particular knowledge of the biological applications addressed, will be actively engaged in those RECOMB papers being considered for Cell Systems. In addition, we anticipate that all accepted RECOMB 2018 proceedings papers will be considered for a 250-word format Cell Systems commentary publication, continuing a pilot project from RECOMB 2017. Parallel Submission If a paper is accepted for oral presentation at RECOMB the authors can submit their full paper to the journal of their choice, after they receive the notification on December 18th, 2017. The authors of any RECOMB paper being published in a journal other than JCB (including Cell Systems) must submit a final two-page extended abstract for inclusion in the Springer LNBI proceedings in lieu of the full paper. If by the deadline of the camera ready version, the paper has not appeared in a journal yet, authors must submit it to the preprint server arxiv.org and bioRxiv.org to ensure that the presented paper is accessible, as described above. Papers accepted for presentation that have been accepted to a journal other than Cell Systems may be moved to the Highlights track at the discretion of the PC Chair. The manuscript should be easy to read, using at least 11 point font size on U.S. standard 8 1/2 by 11 inch paper with no less than one inch margin all around. If the authors believe that more details are absolutely necessary to substantiate the claims of the paper, they may include a clearly marked appendix, which might be read at the discretion of the reviewers. An email address for the contact author should be included. Manuscripts that deviate significantly from these guidelines risk rejection without consideration of their merits. Project Summary: The project will molecularly phenotype and functionally interrogate patient cohorts correlating to 'extreme' and 'poor' GBM responders. The strategy will employ the process of 'natural pre-selection' to identify key differences in the underlying biology facilitating identification of new functional master drivers. Natural pre-selection been successful in describing metabolic aberrations leading to diabetes and obesity, but has thus far not been employed in GBM. To identify novel GBM resistance mechanisms, the PhD student 9, hosted at RCSI will focus on deep phenotyping a cohort of gender balanced n=100 GBM patients grouped according to favourable or unfavourable clinical outcome despite similar (histo)pathological features. The PhD student will be seconded to UPMC for 3 months to identify and prepare a collection of n=100 GBM samples for subsequent analysis. On return to RCSI, (s)he will commence molecular subtyping of this cohort of 'poor' and 'extreme' responders to include WES, RNA seq, metabolomic profiling (NMR spectroscopy) and reverse phase protein array -based protein and phosphoprotein analysis (>150 validated antibodies). The PhD student will employ deterministic models developed by RCSI to quantitatively identify key biological differences between 'poor' and 'extreme' responders, and to relate these differences to GBM subtypes. Subsequently during a 5 month secondment to SME beneficiary GEX, PhD student 9 will link transcriptomic profiles to master transcription regulators and upstream, targetable signalling pathways, Back at RCSI, (s)he will integrate outputs from molecular profiling, deterministic systems modelling and GEX platform analysis to define specific, targetable master drivers of 'poor' and 'extreme' responders and their interaction with key signalling pathways and GBM subtypes. A position is open for a PhD candidate on biomedical data analysis in the research team of Dr. Leo Lahti in University of Turku, Finland. The project focuses on human microbial ecology based on large population cohorts. This provides excellent opportunities to gain widely applicable analytical skills and make pioneering work in an emerging data-intensive research area. The project is funded by Academy of Finland. The preferred starting date is November 1, 2017 but can be negotiated. Project The position is intended for full-time research, including moderate contributions to university teaching and other supporting tasks. The project aims at a holistic characterization of the composition and dynamics of the human microbiome and its associations with host lifestyle and health, to improve fundamental understanding of human biology and personalized medicine. The focus will be on the development of statistical techniques and data science tools for biomedical research, blending approaches from statistical machine learning, ecology, bioinformatics, and related fields. You will join the Turku biomedical research community and work in close collaboration with key partners in Finland and abroad. BioSB Core Course: Protein structures: production, prowess, power, promises, and problems (4th edition) Oct 30 – Nov 3, 2017, Radboudumc, Nijmegen - Course coordinator: Gert Vriend (Radboudumc) In the right hands, protein structures are a ‘power’ful tool to answer bio-molecular questions. Knowledge of the structure is a pre-requisite for rational drug design, for biotechnology, for chemical biology, and for answering a whole series of biomedical questions. In this course we will discuss the ‘production’ of protein structures by NMR, X-ray, and homology modelling. These methods all have their pro’s and cons so a certain ‘prowess’ is needed to follow all ‘promises’ and start attacking bio-medical ‘problems’ using protein structures. The course will be split in three parts: Part 1) Looking and seeing things in protein structures, learning to operate the software, understanding some of the algorithms. Part 2) Protein structure determination (prediction) with NMR, X-ray, and homology modelling, and the possibilities and problems that come with each of these three techniques. Part 3) Applying all that was learned in real-life example studies. Target audience The course is suitable for both PhD students working in structural bioinformatics as well as for PhD students in the life sciences who want to learn more about using structural information in their research.
