Dear all, I would like advertise the following PhD position, best wishes, Berend Snel PhD student bioinformatics and the origin of eukaryotes (1.0 FTE) Utrecht University Function You are a PhD student to join our team as part of a project that addresses the origin and ancient evolution of the eukaryotes, funded by a recently awarded NWO VICI grant. The earliest stages of eukaryotic evolution are characterised by a drastic increase in cellular and genomic complexity: already before the last common ancestor of all modern eukaryotes cellular components like the nucleus, cilia, mitochondria, and the elaborate endomembrane system had arisen. You will use our unique in-house collection of eukaryotic genome sequences, some of which have only recently become available, to reconstruct ancestral gene repertoires using bioinformatic techniques. In combination with prokaryotic genome sequences, these repertoires will enable you to elucidate the processes that resulted in the increase in complexity, such as gene and whole-genome duplications, endosymbiosis and horizontal gene transfer. Profile You, as the ideal candidate, have a background in bioinformatics, data analysis, cell biology, and/or evolutionary biology. You are ambitious, you fit well in our team and you have a strong drive to succeed as a scientist. You will work in a large, dynamic and diverse Computational Biology department. You will be directly supervised by your promotor Prof Berend Snel, and collaborate with two other PhD students and a postdoc within the NWO VICI project. The Evolutionary Genomics lab at Utrecht University researches the interplay between network and genome evolution by bioinformatic analysis of novel high throughput data and novel genome sequences. By analyzing this interplay we study the predictability of genome evolution, the origins of eukaryotic cellular complexity, and the role of recurrent gene loss and gene duplication in the evolution of cellular processes. In addition to global bioinformatics analyses we study the evolution of individual proteins in collaboration with molecular biology labs at the Science Faculty, the Hubrecht Institute and the UMCU. The evolutionary genomics lab has a leading role in the Utrecht Bioinformatics Center and is embedded within the Theoretical Biology and Bioinformatics group studying various areas in biology with a variety of computational approaches. Post-doc position Machine Learning for Drug Discovery Key words: data sciences, machine learning, drug discovery Context The brand Janssen (referring to Dr. Paul Janssen, founder of Janssen Pharmaceutica) now unites all pharmaceutical companies under the umbrella of Johnson and Johnson, one of the biggest health care companies in the world. Small molecule research remains a core activity in brining innovative drugs to patients, and this activity is strongly represented at the Beerse flagship site of Janssen's BeNeLux Campus. Over the last few years, Janssen has invested substantially in virtualizing part of the research process by introducing large scale machine learning to leverage the extensive datasets accessible to the company: chemical descriptions and biological activity annotations for millions of compounds across thousands of assays, and information rich but hard-to-interpret compound documentation like microscopy images or transcriptomics profiles at full industrial scale. The Beerse site has been pivotal in this move. For instance, it has initiated more than half a dozen active collaborative research projects across Europe, involving satellite European sites where helpful. In this context, Janssen is looking for machine learning candidates with a strong interest in industry-academic collaborative research with secured funding, to actively participate in the development, refinement and deployment of machine learning approaches in small molecule research. This first position concerns publishable machine learning research, collaborating with both academic partners and industrial colleagues that will apply the research. The successful candidate has the opportunity to grow experience in industrially relevant research in a field where pharma is poised to be actively recruiting for years to come and be exposed to two major pharmaceutical companies. Janssen is planning to open additional post-doc positions during the year, and therefore also encourages open applications from post-docs qualified in this field. Job description A fully funded 1-year post-doc position, starting March 1 2018, or as soon as possible thereafter, starting in the Janssen site just outside of the beautiful medieval city of Toledo, Spain connected to Madrid by a 37-minute train ride, for 6 months. The second half of the post-doc can be arranged at the preference of the successful candidate, in Toledo, Spain or in Beerse, Belgium (about a 30-minute drive east of the main Belgian port city of Antwerp). The post-doc will collaborate in the context of the 9 partner H2020 project ExCAPE (http://excape-h2020.eu/) that aims to harness high-performance computing and machine learning (SVM, matrix factorization, deep learning, auto-encoders) for drug discovery. During the second half of the project, the post-doc will be involved in applying the learnings and software from ExCAPE to active industrial discovery projects, informing the selection of chemistry to pursue. This company is looking for a Bioinformatician to add to their Clinical Genomics team. This position is based in the Netherlands and relocation support can be offered from elsewhere in Europe for the right candidate. Your scientific understanding and knowledge will be used in the context of assembling, configuring, optimizing, and/or implementing NGS pipelines. As the bioinformatician you will also provide scientific consultancy to some their (clinical, (bio)medical) customers as well as various departments within the company. You will also be involved in pre-sales and other activities, to bring new customers on-board by providing expertise on the company’s services. Internally, you will proactively communicate customers’ needs and requirements with product management. The ideal Bioinformatician will have the following traits and skills: • You will have a bioinformatics degree with hands-on experience with bioinformatics tools/algorithms (such as alignment – BWA, variant calling – GATK, Freebayes…). Your profound knowledge in tertiary analysis will be used to set up and run pipelines from scratch (e.g. DNA and RNA-Seq), making use of various programming languages (e.g. Python, Perl, R, Java, Unix/Linux scripting) • You are confident and able to setup NGS pipelines from scratch, in different domains. • A PhD degree is not required, however, you must have working experiences in novel data-driven discovery practices. • First-hand knowledge of the NGS market (clinical, biomedical, food, crops, and/or microbial) is considered as a plus • You are flexible and keen to face customers and are able to successfully handle pre-sales and on-boarding projects. • Astute, confident, and comfortable in asking the right questions, you are truly able to work in a consultative way with clients and to contribute to overall success. • You are keen to work in a multi-disciplinary environment where engineering, development and science come together. • You are able to travel. • Industry experience is considered as a plus • The position demands excellent verbal and written communication skills in English.
